I've written my own C# class library and compiled it down to a dll to use as an activity but when I run the workflow, I get an error saying that he can't find the dependency upon Newtonsoft. Do I need to provide the dll of the packages that I use as well or is this problem not related to the IntelliBot platform?

Yes, you need to place all the dependency dlls also in UserPlugins folder. Please see the below screenshot for your reference.
